I'm writing a story that blends romance, fantasy, and horror comedy. How can I ensure the tonal shifts between these genres feel natural? Should I focus on specific elements from each genre, or try to balance them all equally? Any tips for keeping the humor from clashing with the scary or romantic moments?

Best advice I can give, is to try to write it and then have someone read it.
You kinda gotta follow your gutfeeling on this.

You need to pick the main story. Is it horror with comedy elements to lighten the tone, or a comedy with horrific things that happen. Or a horror with two people involved with one another trying to make it through. Fantasy is a setting, not a story. Anything can happen in a fantasy setting. You shouldn't move back and forth from them, there should be a single genre, that can have some elements from the other genres. This allows the audience to know what they are reading and choose accordingly. A horror fan wants horror, a comedic fan wants comedy. They can understand having parts of other stories in the main genre, but they started reading it because of the main genre.

I agree with @BoomerZ. Focus on writing the story. It also helps to read/watch things fit into your genres. A good horror comedy is a lot different that an gratutious horror movie with a few cheeky/sarcastic lines thrown in. Family-friendly horror comedy is different than a slasher horror comedy.

A good example of this is Scooby Doo Mystery Incorporated series. It takes a lot of nods to classic horror films while still staying true to the original IP. They also balance romantic plotlines into it without them taking over the whole plot.
