you could include the 'sky' / surface of the water in some of your shots, which would show clearly that youre underwater. you could also have soft beams of light here and there, as there is underwater. you could include some fish, or other sea life, or seaweed - seaweeds particularly useful because of how itll flow upwards, which it clearly wouldnt in air. depending on how long the citys been underwater, you could include barnacles.

you could also make your panel shapes rounder / kind of wobbly, to emulate how water bends light, or even draw with wobblier lines - like how things look when you have water in your eyes. you could make your gutters a dark blue gradient, also.

You could try using atmospheric perspective. On land, things that are far away seem a little blurry and lighter in color because of the light reflecting off of particles in the air between our eyes and the distant object. Underwater this effect is a little more extreme since the particles are denser. Since it's darker underwater and harder for light to pass through the water particles the things in the distance tend to look like blurry shadows rather than faded as things look in air.

Air- blurry/lighter

Water- blurry/darker and happens much closer to the viewer

Speaking of lighting, you could also attempt to show the light from the surface coming through the water. Light passes through water in a different way than through air. Instead of being defuse, you can sometimes see the rays of light as lines (as @punkarsenic mentioned as well)

I hope that's helpful in some way.

I cannont upload any image! I don't know why! however adding fishes is such a simply idea! that will run! unfortunely I can't add seaweed cause my protagonist is faraway from the seafloor.( I will keep it in my mind when It will reach the bottom!) I hate myself when I start to draw some scenes without thinking too much at the results!
I will not use beam of light cause I have alredy paint the image!

sometimes seaweed can fix to buildings. maybe theres some fishy rooftop gardens, lol. you could possibly add a beam of light effect with an overlay layer when you digitally edit your paintings (if you do that?) - its worth a fiddle around incase you like the effect.

also, you cant upload images in forums right now because the cache is full - upload them to an image server or tumblr, somewhere you get an image url, and paste that into the forums to share images.

I liked the way Studio Ghibli approached underwater scenes14 in Spirited Away. Bubbles can be added, but sometimes it simply isn't practical. In general a suggestion of weightlessness and direction is suggested by the hair and pose of the character. One thing that Ghibli did and several others have done is to add a filter over the top of the character to mimic the light refraction from the sun through the ripples in the water. It's very effective and quite pretty. Done well it can enhance both interest and emotional impact for a wide variety of expression.

And, let me say, your english is very good. Nothing wrong that a little more practice won't cure.
