  • CTRL- E to merge with the layer below. You can find the option when you right click a layer as well.
    Shift Select more layers if you want to merge more at once.

  • Flatten image if you want to merge absolutely everything into one layer. Hidden layers stay hidden.

  • Click that little square with a plus for a paint layer. Drop down menu for more layer types.

I don't know if you have a graphics tablet but if not I suggest looking at vectors and vector layers. You'll use them sooner or later. If you do, keep on exploring the software. It's a huge toolbox but you don't need to use everything. Never touched the animation suite for example.

One more thing, See that little brush that looks like it's glowing? that's the colorize mask editing tool. Very easy to use once you get the hang of it. It allows you to color everything at once and it saves you hours!

I don't know if your character i supposed to be pink, but I will say using a different brush might help.

you don't have to merge layers at all

when you save it as a jpg, or png, or anything other than the programs own file format, it will just save it the way you see it.

so, really, just.. sketch layer, lineart layer, color layer.

you can even make a folder for all the color layers, and make one for skin, one for hair, one for clothes... etc.

Oh one more thing. If you want to play with colors or don't but don't want to redraw them every time, click that checkered square you see next to the [a] on each layer.

When there's a lock on it it means you can draw only on the shape that's within that layer. So for example if you only have a blob of color and you lock it, everything you draw or color will only apply on that blob of color instead of the whole layer.

It looks like you used the fill paint bucket tool, and since you have a gap in your lineart it made the background pink too. The color is better, but I would try to use more fleshy tones like:

You can always take images and use the eyedropper tool to use that color if you have a hard time finding a good skin tone. Not sure how old you are but if you take a color theory class, when you mix colors for skin, you'll want to add red, yellow, brown, and a little bit of ultramarine blue. I think the color you used needs more yellow in it.

It might help to use a darker background. Not too dark, but like a midtone grey or tan could help with making sure your colors are correct. Sometimes when we use white as the background it can make our eyes see the color on top of it a little differently. Using a different colored background can help with that!

If you're having trouble with formatting and resizing images, you should try some test photos and messing around with them for a bit because your "After" image has the dimensions 800x1200, which is going to make the original image super stretched. Your images shouldn't be changing the scale unless you are manually doing it or have incorrect settings when you export. If you are scaling down an image, make sure to keep the image ratio the same if you don't have a dialogue box for it in your program.
