1. Device 6 (iOS) - a game like a good novel, but is so not a novel. You may not like it if you don't like reading...
   

2. Rhythm Heaven (DS/Wii - Fever) - wacky, silly rhythm games. Frustrating as heck if you're trying to 100% it.
   

3. Sonic and the Black Knight (Wii) - awesome action (once you get past the controls) and epic music and flipping epic story.
   

4. Fairly Odd Parents: Shadow Showdown (Gamecube/PS2) - Sort of a guilty pleasure... But an overall fun game, not too challenging, and if you like the show (the older seasons) you might enjoy this. I know it's a silly sounding game (and it has terrible graphics), but the gameplay is the most inventive I've known for a while. If you want to make games, this is a good example of "fun" mechanics.
   

5. Ghost Trick: Phantom Detective (DS/iOS) - From the makers of the Ace Attorney series, comes a brilliant story, simple mechanics, interesting puzzles, intense atmosphere, and the greatest of all, fluid, full character animations! Gotta be the best I've seen in really any DS game.

1. Gabriel Knight 2: The Beast Within (PC)
2. Persona 2 (PS1)
3. Solatorobo (DS)
4. Shin Megami Tensei: Strange Journey (DS)
5. Unison (PS2 - japanese version!! the US version is disgusting >___<)

This isn't from best to not-so-best, but just a list. I don't stray too far in the indie crowd so I don't usually come across games I feel are underrated. But these are the games I always think of when asked this question.
1. Spider-Man (PS1)
In my top 3 favorite games of all time though it tends to get overshadowed by "Spider-Man 2" on the PS2 in "Top Superhero Games" list, and hoenstly I thoguht that game was just ok. It's a 3D beat-em-up and arguably one of the best. And the story wonderfully cheesy.
2. Psychonauts (X-Box)
This game has a cult following now but as a kid I never heard anybody talk about it. It's still one of the most creative games I've ever played.
3. Sonic Lost World (Wii U)
While it wasn't as good as Sonic Colors I still had fun with it. I think the 3D sections flow better than the 2D sections (which is werid for Sonic).
4. Epic Mickey (Wii)
I'm a huge Mickey Mouse and old school Disney fan and I LOVE this game. The story, the world, the characters. All perfect. Might even be my favorite Disney game ever.
5. Mario vs. Donkey Kong (GBA)
This is kinda like Psychonauts where, even though people seem to like, I never really hear people talk about it. It's very seem in gameplay to Donkey Kong on the Game Boy. From the sequel onward they've used the toys fro puzzle, which is alright, but not as ingauging as acutally platforming as Mario.

I can't believe that not everyone knows about this game! It's incredible!

And this is a 3DS Nintendo title that has actual VOICE ACTING! (HOLY POOPSTICK! IS THAT PRINCESS BUBBLEGUM????)
The only problem people seem to have is the control scheme, which you can get around by adjusting the controls or getting used to the stylus portions like I did. This game is worth it!

Persona 2 & 3 were mentioned on here 4x! I'm in love with 3 and I found it to be kind of a getaway from FinalFantasy because it doesn't play on an extremely advanced planet in the middle of a magic universe. It's more modern and relatable (though I still have my love for FF every once in a while). Similar fighting system but different and much easier to follow storyline.

Indie games
Critter Crunch - Is one of the best indie games i had ever played, really addictive, challenging and fun.
Year Walk - Is a short horror game, must last like 2hrs but is interesting and creepy enough to not play it alone at night lol
Superbrothers: Sword & Sorcery - Love the retro 8bit style, story, characters, puzzles, and the music is just awesome.

AAA games:
Darksiders II: Not so underrated but isn´t very popular, is one of the best ARPG i had played in my life, and art is terrific by Joe Madureira.
Remember Me: A lot of people complained about this game being so linear, but c´mon it isn´t as linear as other games! It has an amazing sci-fi story with appealing characters, concept art and graphics are great too.

I don't play many video games and the ones I do I always forget the ones I liked but...

1. Alan Wake
   Arguably I might be biased towards this game because my favorite band made 2 to 3 songs for the game and its 'sequel' American Nightmare but its honestly a fun game and it had super interesting lore.
2. Cookie Run
   Its a little mobile game made by LINE. Its super addictive and I'm pretty sure I did more damage to my wrists playing this friggin game than I did by drawing constantly.
3. LIMBO
   I'm don't play a lot of puzzle games but I looooove LIMBO's super simple silhouette style graphics and overall atmosphere of the game. I need to replay it again because I don't remember the story very well but the fragments I do are great.

I am going to have to go with a weird one, Jurassic the Hunted.

It just... it didnt even try that hard as a game, but in not trying... it kinda succeeded...

It was like a b-movie distilled into agame.

1. Fire Emblem : Path of Radiance and Radiant Dawn (my favourite ones from Fire Emblem series, not so much appreciated it seems, and will be less appreciated now that Awakening and Fates are out)
2. OKAMI. (Made me cry. Amazing story, graphics and entertaining. Plus you play a goddess in a wolf, how can't it be fantastic ?)
3. Ghost Trick (Ace Attorney isn't already that popular, so I imagine that Ghost Trick can't do better. But it's really AWESOME.)
4. Baten Kaitos (Weirdest character designs I've ever seen, but it is still enjoyable)
5. Golden Sun (come on, no one knows about Golden Sun and it's sad. It's beautiful and entertaining !)

I'm happy to see that a lot of people recommend Ghost Trick. The gif @vincentprendick put is just perfect. I love Cabanela's... dance movement.
